Trains users travelling on these routes have to change at Perth (for travel to Inverness) and Dundee (for travel to Aberdeen).
The train operator has brought in localised shuttle services between Inverness and Perth, calling at all stations while under speed restrictions, leading to delays.
David Simpson, ScotRail service delivery director, said: “Our first priority is always to ensure the safety of our staff and customers.”
British train operating company LNER is also not running trains between Edinburgh and Aberdeen until the end of Sunday.
Trains to and from Inverness are running as scheduled but customers have been warned to expect delays of up to 30 minutes in both directions.
A number of roads were shut by police on Friday morning following heavy rainfall overnight.
